AbstractSpatial transcriptomics (ST) technologies generate multiple data types from biological samples, namely gene expression, physical distance between data points, and/or tissue morphology. Here we developed three computational-statistical algorithms that integrate all three data types to advance understanding of cellular processes.

INTRODUCTION The COVID-19 pandemic has led to over 618 million total infections and more than 6.5 million deaths globally (https://coronavirus.jhu.edu/, as of Oct 2022). While the lungs are the main site affected by the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), the high degree of heterogeneity in SARS-CoV-2 infected lung cells at different lung locations is not well understood [1].
