We conducted a retrospective monocentric study in the department of respiratory medicine of hospital Nord in Marseille, France between January 2010 and February 2024. Introduction High-throughput Sequencing (HTS) has made a huge impact in medicine, and pushed us into the era of personalized and genomic medicine. Microbiology is one of the fields where an unprecedented revolution has taken place, as HTS allows genomic characterization of pathogens of interest at clinical and public health levels, which eases their surveillance and outbreak control, making the concept of One Health (1, 2) a reality.
